To obtain the legendary Deoxys you have to fly to mossdeep city, go right until you find a huge building, then go inside (welcome to the science lab)! Go straight until you find a worker (he is wearing a white coat) talk to him, if he says the rocket launched safely thats successful rocket launch number 56 or over he will ask you if you would like to go to the moon, say yes, and that is where you will find the legendary pokemon Deoxys.

JIRACHI

If the lab worker says the rocket lauanched safely that's successful rocket launch number 100 he'll ask you if you want to go to the moon, say yes, and you will find Jirachi this time!
