Catch a Level 80 Mewtwo holding 99 Masterballs

After you beat the elite four release your starter.

Then go to the mansion on Cinnibar Island and catch a Grimer.

Talk to everyone in there 10 times and read the books twice and save.

Then go up, down, left, right and a Giovaani will appear and talk about how scientists tried to make the perfect pokemon, Mewtwo but failed.

Then he will battle you with a level 80 Mewtwo and if you win he gives it to you. If you lose he replaces all of the pokemon in your party with level 5 caterpies. But thats why you saved first, right?
